Michy Batshuayi broke the deadlock with a strike from Dennis Praet’s cross, with Real Madrid’s Eden Hazard setting up Thomas Meunier for the second after the break.
Belgium have scored 30 and conceded once in their qualifying campaign.
Russia can join them at next summer’s tournament if they avoid defeat against Cyprus.
"It was a tough match against a physically strong team,” said Meunier.
“Scotland lost here and I think Russia won here at in the final minute, so we knew it was going to be a difficult away match. It does not always have to be beautiful, this was just a good football match.”
Coach Roberto Martinez added: "We knew that Kazakhstan were going to be a different kind of challenge.
"It was a long trip and we had to play on artificial turf, but nothing is a problem when the focus is right.
"We created a lot of chances in the second half. If I have to be critical, we should have converted them.
"This performance shows the real focus of this group of players. It is a joy to see them work."
